In RAW is there a ranged attack penalty for shooting at a prone target? If so, please point me to the page reference and section.

No.

But, the target, if he is aware and chooses to dodge, can do so because he is already prone so he doesn't have to think about the -2 penalty to avoid ending up prone on a dodge, so that's something.

Oh, good point. I had misread that and thought you could only crawl while prone, but I see now that's incorrect. Now that I've reread the sections on prone I understand that you can do anything that isn't an attack (and that you can still shove).

Although it's not RAW I think I'm going to consider shooting a prone target as something that's "Demanding" and requires a -1 penalty. That way "Aiming" or "Helping" will be enough to counteract this penalty. That feels right to me and I can increase or remove the penalty depending on the specific geometry of the shot.
