Just downloaded the updated pdf of the core rules, and the pdf bookmarks don't appear to be working, which makes navigating more difficult.

I noticed it was actually chapters 2 to 5, in the bookmarks that were wonky. They all send you to p.18.

Yes, this will be fixed. We are currently fine-tuning everything for print, and when that's all finished we will send a further update of the digital PDF to all backers.
