I understand that these zones are clean from radiation since there are mutants or people living there.

At least in the building that the mutants are living in. The zone might have rot but the mutants know how avoid the rot.

But in general, yes, it can be assumed that if mutants are living somewhere for any length of time it needs to be rot free.
