If a mutant uses a mutation vs an opponent wearing armour, does that opponent get an Armour roll? i.e. does use of mutant points bypass armour? I can see that it could given the MP cost, but if so then it also proves bad for PCs if mutant powers are used against them.

Armour works against all physical attacks, regardless of how that physical attack is created. If there are exception to this it will say so.
