So it says multiple places in the book that things "cost" points. So does that mean you lose the points? or you need to hit that threshold to "get that stuff"?

-For example, to go from Skill D to C, it says it "costs" 5 humanity points. Are they gone? or do I just need to get to 5, and then I can complete the downtime requirement. Then earn 5 more to get my skill from C to B (10 points) and upgrade that.
-When I request LAPD resources, that costs a promotion point or two. Is that gone then?
-When I buy new gear or bribe someone with Chinyen points, I take it that "point" is gone permanently, right? How do I get new Chinyen aside from pushing for a promotion?

So one last thing. Is it easy or difficult to get "Chinyen Points" replenished then? So I spend two to get something, how quick are those coming back to me?

I haven't read the book in a while, but if I remember correctly, if you can spend Promotion Points to get Chinyen Points and yes being corrupt of course (getting them from various grey ways during a case).
