Because a tool set only applies to its own proficiency, I would not allow a Wonderous Item tool set usable with two proficiencies.
I don't know, that's an interesting case and I'm thinking that a tool set is not necessarily different than other items. You could have a wondrous broach that gives a blessing to persuasion and intimidation, so why not an anvil? I mean you would have to first persuade the target to come to your smithy so you could then gain a blessing on persuading them to do something else, or try intimidating them if it failed. What do you think?

I think smith tools (or any other kind of tools) would only have that tool proficiency. For example: Smith Tools of smith tools and leatherworking tools does not make sense to me. Smith Tools of smith tools and persuasion does not make sense to me either. Nor would Jeweler's Tools of woodcarving tools and riddle; or Cartographer's Supplies of animal handling and intimidation.

I thought the wondrous anvil was amusing, but I wouldn't really do it. But if you are going to make a smith's tool set a marvelous item with a blessing, there is no smith's tool blessing. The only options are skill blessings, like athletics or explore. So if you are going to make a tool set a marvelous item with one skill blessing then what would be the problem with making it a wondrous item and giving it two? Or are you making the case that there are smith's tool blessings?

Tool use is an ability check, but it is not a skill check. So, per LotRR, it is not subject to having a Blessing Die (which requires a skill check).

But a skill check is an ability check, so I see no reason to deny a Marvellous Artefact Tool Set that would add a Blessing Die to ability checks using that tool set.

The reasoning behind only MA and not WI, is that a tool set has its own proficiency and doesn't encompass uses of other tool sets. For example, smith's tools are for smith work, not cartography, or woodcarving tools are for woodwork, not jewel making.

I suppose (though it would be quite a stretch) that you could have Smith's Tools of some skill, say medicine, that would give a Blessing Die to smith tool use and medicine checks. That would be an odd combo, and I don't see any skill that would be a good combo with any tool set. Maybe Persuasion with calligrapher's supplies when writing a letter, though just Persuasion would suffice, both are not needed.

Therefore, I house rule, Marvellous Artefact tool sets, but only for that tool set proficiency. Your mileage may vary.

Ok well there are no blessings for ability checks that I can see in the rules, and there are no specific Abilities connected to tool use. So it sounds like you are making a house rule then, which is absolutely ok.
It's a perfectly reasonable idea to have a blessed tool.
