Any idea why a second link for DriveThruRPG was sent? Is this an updated PDF or just a duplicate email?

On DISCORD they believe that there was a glitch while sending the first batch of emails.
So they re-sent the lot as it was a more certain way than identifying how far the first batch had gone along.
But I am only repeating what I read over there! Nothing official.

The second download had similar errors to the first, so I suspect they are identical files.

Just a little point:
How likely will it be that the replacement dice will be in the same package as the Ruins of the Lost Realm hard copy?

I mean, just because it makes sense at one level ( combining postage costs), doesn't mean that it automatically makes administrative sense. Unless two pairs of d12 dice are so cheap that it is easier that way! (I cannot imagine that many purchasers of Ruins exist who HAVEN'T also purchased a deal with the imperfect dice already.)
